What kind of bow are you using? I switched about a year ago and shoot a Martin rebel, a rather low poundage bow. Having shot retrievers prior, I forgot to pull the button "a time or two" and it seemed to warp the pickup pin so that it stuck out past the spool a tiny bit even when the button was pushed. I think that had I been shooting a higher poundage bow, I would have broken the pin but the Martin just seemed to warp it. As a result I seemed to have the same issues you are describing. Eventually I bought a replacement pin and that instantly cured the problem and by then I had finally gotten into the habit of always pushing the button. I now carry a spare upper spool assembly in the boat in case I damage or break a pin, ($8.25 from Backwater) but have not had any issues since then. Just a possibility.
